Does anyone have key fobs for their 2006 E-450 LD? I recently purchased mine but they didn't come with fobs, so I hired a locksmith to try to program a couple, with no luck. I'm assuming factory keyless entry wasn't an option for this year?

Assuming you have the correct fobs, they can be programmed using the "simple" procedure in the owner's manual.
(I put "simple" in quotes because over the years I've rarely had it work the first try on the many Fords I've owned. Not a Ford issue as much as it is a "Mark" issue with messing up the steps! LOL)

(we have a 2007 and it does have factory remote keyless entry. I'd guess the 2006 does too since the option was available?)

Edit #2: If you attempt the process and the locks cycle, it's a confirmation that you do have the feature, now you just need the correct fobs.

Are you using a key to open and start your LD? If so, your LD may not have come from Ford with a fob.
An aftermarket remote can be installed that unlocks the door and cuts the ignition when armed.

Ford E450 had remote unlock fobs as a standard option starting in 2004.

This is so helpful - thank you!! The tech had aftermarket fobs and followed those steps, but he said it won't get into programming mode? (step 3).
In any event, now that I know I can do this on my own, I'll buy some aftermarket fobs and try it out.

You don't need the remotes to see if you can enter programming mode.
As I mentioned earlier, I've found the remote programming on Fords from that era to be a little bit "fiddly" at times. For example, note there's a key position between "lock" and "on" they've named "off". The normal habit when shutting off the key is to turn it to "lock" so the key can be removed. But the programming steps say to move between "off" and "on" 8 times, NOT "lock" and "on" 8 times.
This is exactly the kind of programming detail that would trip me up. I'd turn the key all the way to lock instead of "off" which is halfway between "on" and "lock". Going all the way to "lock" 8 times likely won't get you into programming mode.
Another thing to try is having both doors closed. With a door open, sometimes the programming won't work.
